If Booking.com calls the hotel, and the hotel denies the refund, you can always call the hotel directly yourself to make your case for a refund.
The issue in GetHuman-djreeve's own words
I’ve made reservations with Agoda app with my iPhone. But once I’ve made my payment, the app says there’s a system error so I need do the payment again. I received two email stated I made two bookings at the same hotel and both payments are cleared! *Booking number one **********Booking number two *********
