If Booking.com calls the hotel, and the hotel denies the refund, you can always call the hotel directly yourself to make your case for a refund.

Dear Agoda,**I’m very sad for writing this email for you, and in same time hoping you’d understand my situation*My name is Hussein Elbanna and I’ve reservation on Agoda under the confirmation DHB****************It's made through Booking.com**Due to circumstances with the Philippine Embassy in Seoul I couldn’t manage to get the Visa on time of my trip and due to this is a Booking.Basic so no cancellation or Modification options on the Booking App*I’m hoping you could understand that I would be happily spend my Birthday holiday at BAI Hotel Philippine but it was unsuccessful try to obtain visa on time, I have get back to the Bai Hotel and they asked me if i can do it through the Online Agency i have been dealing with and As well Booking Have advised me to get back to you***Best regards*Hussein Elbanna**Happy Holidays
